Despite is not something really controlled

In Spite of means on purpose to be oppositional basically (usually against good advice).

Although is harder to explain,.. it indicates there could have been an alternative or could be,... or some change in subject. It's just too hard.

Well in meaning there is hardly any difference between the three and they only differ in their USE.
All three mean absolutely the same thing more or less i.e. notwithstanding or "Even though".
Wherever you look them up, they will have interchangeable meanings.
the usage is as follows:

Jessica aked me if i would lend her my pen inspite of the fact that she knew it was special.
Despite the fact that jessica knew my pen was special, she asked me if I would lend it to her.
Although jessica knew my pen was special, she asked me if I would lend it to her.
