Of the puppies my chihuahua had, we are currently with only two. The rest have been sold, and we are left with a young, healthy black spotted smooth-coat, and a black, big-headed one. The big headed one looks like it will become pocket size, and the white one will grow like her father. There's only one problem. The black one is always crying. We have a bed for him and wanders around the house, whimpering and howling, and when we pick him up he stops a bit but still whimpers. He's not eating much. Finally, when we do take him outside, he's happy and running, but only for a little while, then begins to cry.

Can you please tell me what's wrong?

I am an experienced breeder. From what you are saying it sounds like there is something very wrong with the puppy. The first thing to do is NOT sell it, this is one you want to keep for awhile.
Take the puppy to the vet tomorrow. Tell your vet exactly what you have said here, tell them he's not eating much and crying all the time. This is my personal opinion, I hope I am wrong... it is acting like it has something seriously wrong internally with it's organs and/or digestive system and it is very likely you will have to put this one down.

This is one of the most difficult parts of breeding. It is common to lose a puppy in the first day, first week or a little later. It is even more heartbreaking when they have reached that age and have personalities developed and you have put your heart into it.
If your puppy needs to be put down, please know that this isn't from something you did, you had other healthy happy puppies. This is something every good breeder deals with and it is best for you to not let the puppy suffer anymore. Just do your best to do what is best for that puppy.
Your vet will be able to tell what is going on either by your description and exam, or possibly some bloodwork, too.

I assume you have been deworming your puppies, so I did not take that into consideration.

It may be that it is just depressed, is it away from it's mother? Try playing with him more and giving him more interaction with dogs, and more treats for when he stops whimpering. But I also would take him to the vet just in case

Why don't you see the vet. This breed, especially in a SMALL size, can have a lot of problems. Water on the brain, liver shunt....these are all kinds of things these dogs can have. see a vet and explain your concerns!

I will be honest with you take it to the vet as soon as possible and have it check out for it's sack.
