Check the plugs in the floor plate. I had one pop out and the back footwell filled like you described. Sealed it and it stopped.

most people have gave a good answer but I work for vw and the passat has a common problem with the pollen filter housing leaking under the bonnet, drips into the nearside footwell and fills the whole nearside up with water, open the passanger front door tug on the doorstep trim pulling up lift carpet and put your hand under, bet you it's like a swimming pool, the carpet is so thick you cant feel it on top, the modifed pollen filter kit is about a £10 but you will need to check the central control unit under carpet in black box for corrsion to wiring and in the nearside kick panel grey plug, can make your alarm go off to for no reason, due to bonnet swicth wire running in to the grey plug. hope this helps could write loads on this fault and vw charge loads to fix. Believe it or not the water is coming in from under the bonnet at the front of the car. You need to take the battery out to clear some drain holes.

Here is an excellent write up as to how to clear the holes that are almost certainly blocked.

As bobounumpty says, if it's in the back it could well be the coupling in the rear screen washer pipe that's come apart. This happened to me in my '97 Polo. Very easy to fix yourself but difficult to explain (the pipe runs along the passenger side in the cabin at footplate level in the Polo and is probably in the same place in the Passat).

It could be the the rubber seals of the rear door.you need to take the panel off and replace the seals. To find out spray the doors with a hose after drying out floor then see if floor gets wet.Get someone to sit in car as you spray with hosepipe to see if it water is leaking in.
