I was wondering what would sound better and be louder, have them face the floor or the rear window?

Doesn't really matter as low frequency travels everywhere. Just be sure that each has it's own sealed space in the enclosure.

In all honesty, positioning of subs/ports in your car really depends on the type of car you've got. For sealed enclosures, you probably won't notice much of a difference regardless of how you face the subs. If you box was ported, well thats a different story. So just set them how you feel comfortable and whats aesthetically pleasing to you.

Low frequencies are non-directional, however I have found in certain vehicles, slight increases or decreases in sound pressure due to enclosure placement. Just try different positions until you find a sweet spot. Also your crossover frequency should be around 80hz.
