As long as there are Final Exams, prayer shall ALWAYS be a part of every school subject to them. No amount of legislating will ever change that. A full on cleansing of prayer from schools is beyond the powers of men. Nothing short of, well, and act of God could accomplish that.

Yes, prayer can be done in your head.
What has been taken out of schools is the public recognition of the existence of God and that He cares about you individually. In a public school you are no longer allowed to vocally declare that their is a God, that He is a Soveriegn God and that you have a personal relationship with Him.
Mankind is trying to deny the existence of God, therefore, man is not accountable to God and can live anyway he wants. Mankind can run and hide and try to avoid God, however, just because you wish something to be true or deny that God exists does not make it so.
The more advanced we become in science and technology the more prevelent that the idea of "there must be a God or there must be a higher power that exists" because there are to many instances that could not have happened, evolved or occured without the hand of God (a power outside of the known and recognized cosmos and the laws of physics that make everything work) being involved.

They cannot, any more than you can force something into someone else's head. So pray all you like, but do not demand that others be forced to participate.
All the atheists want is for you to keep your beliefs to yourself.

You are correct in one thing: prayer CAN be internal. In that case, any child can bow their head, and address their own deity while they are in school. The school cannot stop them, because they can't monitor thought.
You are incorrect in one regard, however. Athiests HAVE been working for years to remove any religious expression from the public school domain. Not only have they stopped schools from initiating prayer (even generalized prayers) during the school day (initiated by faculty, like the pledge of alleigance still is initiated), they have tried to remove all religious expression instituted by students. In effect, the athiestic community has tried to legally erase even the appearance of religion from everyday (scholastic) life. Student-led bible-study clubs have had to fight for the right to meet on school grounds, a fight not handed to the local chess club or the Dungeons and Dragons groups. Students have been interrupted while saying "grace" over their lunch, because "this is school, and you aren't supposed to pray in school". Students (elementary age) have been forced to stop drawing religious pictures during the holidays (Christmas, etc.) during art. It "wasn't allowed".
Atheists HAVE been trying to "sanitize" schools of every and any form of religious expression for a long time. Even going so far as to try and prohibit the free expression of religious children. That is unacceptable.
