I find it easiest to do stop-motion animation in the camera. I've had very good luck doing this with lower-end Sony professional cameras, such as the DSR-PD100 and DSR-PD170. The remote control that comes with these cameras makes getting the image easy. Other than that, pretty much any editing software can assemble a sequence frame by frame, which is how you compile stop-motion animation. Better editing software will have better looking effects, graphics and transitions, but any editing software can easily do a three-minute animation.
