If they're canvas or something else washable, spray it with hairspray and then rub it in. Rinse with warm water. You might have to do it a few times, but it will work. Then just let them air dry.

This would be SO much easier if we knew the kind of pen and the material of the shoes....

If it's caught early, permenant markers aren't so permenant.

For canvas shoes that are light in color - clorox bleach pen. Even if there are patterns on the shoes, you can bleach around the pattern using the fine tip. I love 'em! Even without using bleach, if they're canvas shoes, try washing them first to make sure the ink won't come out in the wash.

I keep Mr. Clean Magic Erasers in my purse. If they're leathery sneakers or another sturdy material, try it. Just get it wet and rub the part of the shoe that's affected.

If it's patent leather, try to find a polish that matches it in color.

If you can't get it out and you can't get it wet, you had it coming to you. What were you thinking, buying a toddler shoes that can't be cleaned or covered up??? :-)

I can't remember the name of it, but it comes in a really small bottle (I found it at my grocery store in the household cleaning section), it's made especially for ink stains. I had a pen explode all over my carpet a few years back, leaving behind a huge blue ink stain. This stuff made the ink stain disappear on contact, no rubbing, not pre-treating necessary.

Ahh, had to do this many or times. The magic eraser works pretty great on almost anything. If that doesn't work, try a little hairspray and then rub it off. Works like a charm.
