Pretty far out in Brooklyn, very far north in Manhattan (above Harlem), out in Queens, northern part of the Bronx would be the easiest places to look but no one wants to live that far away. The other option is too look in a not so safe neighborhood.

Brooklyn:
Always check in Greenpoint because it's a great neighborhood and you still may be able to find something for that price. Even Williamsburg still has very small apartments that are affordable. Bushwick is still not good but it's getting much better very quickly. They're calling it "East Williamsburg" now. Parts are still pretty bad though.

The other people that answered your question are totally an example of what's happening in the city. Everyone seems to be looking for a place that's around $1200. A one bedroom for $1200 or less is in demand right now.

I have done that research recently, and the closest I could find for 1000-1200 / month was in Brooklyn (closest) or Long Island. I was looking at studio flats and small one- bedrooms. Good luck to you!
