Several tips are important. Before I answer though, note that you should always consult your doctor if you are having pain in your knees, and it is important that you create a weekly running program that adheres to the 10% rule - never increase your weekly mileage total from one week to the next by more than 10%, and never increase the distance of your longest run of the week by more than 10%.

Now for the answers. 1) Good running shoes are critical. If you are a heavy runner (>185lbs), you should use shoes that are well cushioned. New Balance and Mizuno in particular provide good cushioning. 2) Understand your particular running style - stable/standard vs. pronator vs. supinator. This style will often dicate if you are creating strain on your knees, and will also be important in selecting the best running shoes. A sports orthopedic can help diagnose your running style. 3) Run on soft surfaces. We all tend to run on streets, but this is very bad for your joints. Tracks provide ruberized asphault surfaces which are soft, and fields and wooded courses are nice too. 4) Finally, glucosamine/ chondroitin tablets can help alleviate joint pain, but before taking any such supplements you should see your physician.

The best you could do: get a subscription to Runner's World Magazine. They do all kinds of studies on the way people run, how shoes affect that, and what kind of shoes work for a particular type of Running. These are the professional marathon people. They do more than sell shoes-they even show you where the trails are.

There are lots of knee strectching exercises out there. Also if you get a stretchable knee brace (like an Ace type) and wearing it while running, it wil stay in place with you, and give you support.
