If Harry was sorted into Slytherin, he would be under even more scrutiny by Snape, who would likely use Legilimency on him without his knowledge to learn more about him. It would entirely depend on Harry's choices whether he would be successful as a Slytherin or miserable. If he went against Snape, he might expel him from Hogwarts, then again if he allowed Snape to mentor him, he could have a much different experience. I can't imagine that Ron or Hermione would be sorted into Slytherin however, as he is considered a "blood-traitor" and she a "Mudblood". They do break the rules, to their benefit when they see fit though, which is rather Slytherin-like. "The ends justifies the means" is an attitude that the three of them seem to share to a certain degree. And each is certainly ambitious, Harry with his hero complex, Ron with his Mirror of Erised image, and Hermione with her Boggart.
Draco is bold and daring enough that I could imagine him as a Gryffindor, (though he exemplifies Slytherin House). His decision to serve Voldmort is a prime example of that. He is also loyal, to his family and his beliefs, even when it means risking his own life in defiance of Voldemort's order (as explained in the scene in HBP where he discusses his motivation with Dumbledore). Crabbe and Goyle are loyal as well, to Draco, at least. So, if they were sorted to Gryffindor I don't imagine that they'd change much. After all, Peter Pettigrew was sorted into Gryffindor although he seems like an obvious candidate for Slytherin.
These changes would impact the series significantly, as various alliances make characters privy to information/opportunities that they would not otherwise have available to them. For example, Harry is close to Hagrid, and other former Gryffindors that have told him things that they wouldn't share with Slytherins. And Draco is from a family that has been in Slytherin for centuries; I don't imagine that they would be too happy about him being sorted into Gryffindor! Sirius was a parriah in his family because he was a Gryffindor among a long line of Slytherins. It would either isolate Draco from them in the same way, or drive him to prove that he is truly one of them. I wonder how Dumbledore would've reacted to the news of Harry being sorted into Slytherin. So many people were suspicious of Harry, with that rumor of him being a more powerful Dark wizard than Voldemort (even the Death Eaters wondered) and knowledge of his ability to speak parseltongue intensified that concern. It would've been assumed to be true if he'd been a Slytherin.
I don't think that there would be a huge reversal of roles with the changes you propose though. There is no reason for Draco, Crabbe and Goyle to become nice guys and the main characters, or for Harry, Ron and Hermione to become nasty supporting characters. I think that they all could remain quite similar to the way they are now. Almost all students possess qualities that are valued in at least one of the other Houses aside from the one that they were sorted into. Remember, Hermione was nearly sorted into Ravenclaw, just as Harry was nearly sorted into Slytherin. I do imagine that being in the different Houses would undoubtedly influence their behavior, as certain traits are stressed in each House, but as Dumbledore said, "it isn't one's abilities that make us who we are, it is our choices."

Well, that wouldn't make any sense. Harry, Ron and Hermione are supposed to be the positive characters, so their mere role in the story is supposed to represent a model. There's no way they could be sorted into Slytherin instead of Gryffindor if the Slytherin personality features are the ones we know today. That just wouldn't make sense. It would mean they're the negative characters and from that point on the whole plot of the story would turn upside down.
Okay, maybe it wouldn't necessarily have to mean that Harry, Ron and Hermione are negative characters because the Sorting Hat initially wanted to sort Harry into Slytherin and we all know he's far from being evil and selfish. But it really wouldn't make any sense if Malfoy, Crabbe and Goyle of all Hogwarts students would be sorted into Gryffindor. Lol.
There's no way to give a realistic explanation to this situation. But you have to remember this. The thing that determines the Sorting Hat to decide which House to put a student in is the dominant feature in the student's personality. In Harry's case, the Sorting hat saw the abilities he had and those abilities were stronger than selfishness and evilness and any other Slytherin traits, that's why it wanted to put him into that house. So the only way for Draco, Crabbe and Goyle to be able to enter the Gryffindor House is to prove that their courage or other Gryffindor trait is stronger than any other Slytherin traits found in their personality.
So let's say that Draco, Crabbe and Goyle are evil, selfish and cunning, but they're also very brave, therefore their courage gets them into Gryffindor. And let's suppose that Harry, Ron, Hermione are not evil and selfish, but they are very ambitious and cunning, therefore those two featuresw being the strongest in their characters, determine the Hat to put them into Slytherin.
Is that explanation realistic enough for you? ^^

The situation you speak of is not possible.Read on to see why.Draco,Crabbe and Goyle can't be sorted into Gryffindor since they have Slytherin in their blood. On the other hand,a Weasley is always a Gryffindor.Hermione, being a Muggle-born,would not have been accepted in Slytherin. As for Harry,he was given a choice by the sorting hat.He chose to go into Gryffindor.Dumbledore later told him that it is the person who chooses the house he feels he belongs to,not the hat.

In order for this to happen the personalities of the characters would have to be different. Harry, Hermione, and Ron would probably side with Voldemore, and Draco, Crabbe, and Goyle would probably support Dumbledore. Thus, the books would either be drastically changed or Malfoy would be the main character, but he wouldn't be the same person. He'd be brave, loyal, and valiant instead of sneaky and sneering.

Then the characteristics of the characters would have been opposite and the story could have either:
a. been opposite or
b. the same with the names of Draco, Crabbe and Goyle.

Well, wouldn't by how the Sorting worked, other than maybe Harry, their personalities would have to be switched around so that they'd make sense in what House they were put in? To put them in another house would be to change their character and their purposes to the storyline, possibly swapping their roles but definitely changing their positions in the plot.
So though they would be same in name in working it wouldn't be the book's Ron, Draco, etc. So at that point you're in fanfiction-like free reign. They can all be gay now. Gender switch the hos. Make Draco and Harry half-brothers with Snape as their father; at that point it doesn't matter what you do with them.

Well, they wouldn't be because their personalities are Gryffindor and the Slytherins are Slytherin.
However, they'd still fight.
And no sorry, I don't write fan fiction. If you want fan fiction, I'm sure you can find it on the net or create it yourself.

They would still be themselves, except for that whole" pure blood" crap. You need to be brave to be in Gryffindor and shrewd to be in Slytherin. There is nothing that states that all Gryffindors are good ( WORMTAIL!!!!) and all Slytherins are bad... ( can't give you an example sorry, but that doesn't mean one ISN'T )
