the holes are above my intake manifold but on my heads

Assuming you are referring to the ones on the ends of each head, if they are threaded then they are for adding the accessories, ie: alternator, air conditioning compressor, power steering pump. If they are plugged and about one inch in diameter they are freeze plugs. If the block freezes the expanding ice will push the plug out , not cracking the block of heads.

There are a lot of what you call holes in heads ,be more specific

intake valves, exhaust valves, intake ports, exhuast ports, coolent ins/outs, oil ins/outs
