The theory is that the universe is expanding - everything is moving away from a central point (big bang). However, it is possible that in this outward expansion a spin has begun because of localized gravitational effects from super-massive black holes, dark matter and other super-large objects.
However, what if we are just part of another universe's sub-atomic structure and are part of something as mundane as a doorknob?

No. The universe cannot spin. This assumes, of course, the traditional definition of the universe: the sum of ALL matter and energy in existence, anywhere. Since there is NOthing beyond the universe, it is impossible to even define rotation, since there exists no external frame of reference.

I don't think so. If it were there would be measurable effects caused by centrifugal and Coriolis forces, and we don't see any. Of course they may be small and hard to detect, but I think we could do it if the rotation were fast enough. The detection would involve measuring Doppler shifts of distant galaxies. Say for example that centrifugal force were causing the expansion of the universe, it should only be expanding perpendicular to the axis of rotation. But we see equal expansion in all directions, so there can be no axis of rotation.

It is more natural for things to spin than not spin

We have no way of knowing with no outside reference. If we were on the moon and there were no other stars or planets outside of the moon, we could be spinning at 1,000 miles an hour and never know it.
