Microwaves have a wavelength about the same as the vibration modes of a water molecule therefore it heats water much better than other substances, say rubber.
Think about when you push a swing, push at the right time just a little bit and you can make the swing go higher and higher, that's the idea behind resonance. Every oscillating system has a resonant frequency, the resonant frequency of a water molecule bond is equal to the frequency of microwaves.
