Specifically I'm interested in Control Systems and Control Theroy. I have a BS in ECE. What graduate schools are well known for top controls programs?

MIT.... but I doubt if you can easily get in.
Sometimes they don't call it control, look for autonomous system, automatic control, nonlinear system, intelligent control, etc. in seach engines. All these are actually control in various forms.
Another means to find out which grad school is good is to browse thru the journal - Automatica. And see which school usually has their publications there. IEEE trans in Automatic Control also quite okie, but more of applications rather than basic control research.
