As a general rule it is not a good idea to eat or drink dairy products when you are sick, since they don't tend to agree with you. That is if you are talking about a New England style chowder, rather than a Manhattan style chowder. If your throat is sore due to drainage and mucus from a cold, the milk will not hurt you but it will make things thicker and harder to spit or blow out. It will also coat your throat and tend to tickle it, and because it's made things feel thicker you will want to cough to clear it out, and that will just make it more sore. If you are not having a problem with mucous and just have a sore throat from something like strep, then whatever you can comfortably swallow will be fine. It won't make you any worse, unless what ails you is a stomach virus and you have had nausea,vomiting or diarrhea. If that's the case, then you should avoid all dairy products until you are well again. So it's up to you to decide if you should try, and if you can get it down the throat. You will know soon enough if it's too rough to swallow.

The New England clam chowder will sooth your throat, but if your stomach is bothering you the dairy could make it worse.

I would eat Manhattan clam chowder which is made with tomatoes and a thin broth. I would not eat New England clam chowder which is thick and made with dairy products.
