Taxis from Newark airport into Manhattan tend to be quite expensive. The cabs there are New Jersey cabs, not NYC cabs! Their rates are higher and they can charge your per piece of baggage! It will cost at least $60, if not more.

If possible, arrange for car service before you arrive. Check with your hotel to see if they have any suggestions. Or call one of the two big car services here - 212-777-7777 or 212-666-6666.

The other option is the Super Shuttle, which runs into Manhattan and will take you right to your hotel, but you share the ride with several others.

Take the AirTran from your terminal to the NJ Transit station (last stop). From there you can take the train into the city and take a taxi from Penn Station to your hotel

I took this bus shuttle that was an airport connection from NEwark and it will leave you off at either Penn Station, the Port Authority or Grand Central station and ran be about $15 bucks for a one way trip

the bus service as listed by Marie is your best bet. It is inexpensive, reliable and fast. Takes you directly into Port Authority at 42nd Street and Eighth Avenue in Manhattan. Enjoy your stay!
