I mean, I tell her she is beautiful all the time and compliment her on her other physical attributes. I tell her she is funny becauase she always makes me laugh. I don't just want to say "I think you are smart." It just feels goofy. We have very deep conversations about everything and I respect her and her opinion. I want her to know how I feel about her in every way. Not just her body and her sense of humor. Thanks for your help.

Tell you you respect her and her opinion, that you think she's beautiful and smart and sexy and has a great sense of humor and you want her to know how you feel about her in every way.
I'm sure you can even find a few more things to throw in, you seem to be a pretty articulate guy.

You can say this: "I love listening to you. You are so insightful, knowledgeable, and intelligent. I could listen to you for hours. When you talk, your eyes light up like beacons in the night. My ears strain to hear all that you have to say. How did you get to be so smart?

Tell her you enjoy talking with her because she's a great conversationalist and she always makes good points when you're talking about something serious.
Or you could tell her how lucky you feel to have a girlfriend as wonderful as she is, how hard it is to find someone who's as funny and smart and gorgeous she is.
Just say it, she's not likely to complain that you like her for her brains as well as her body!

Just tell her that you enjoy having deep conversations with her because she is intelligent and offers good insight. I'm sure she would feel complimented if you just simply told her you think she's intelligent.

Next time you have one of your deep conversations...sit back in your awe impressed self and go "Wow..you just amaze me with how intelligent you are everytime."
or you could say at certain opportune moments, "Beauty and brains? Im the luckiest man alive!"

Just tell her how much you enjoy your conversations together. That should do it. Openness, honesty and conversation is how you show her that you think she is intelligent. You probably won't ever have to say it.
