The original seat of government was in the Temple at Jerusalem. The original "government" was a theocracy (rule by God; or at least his servants on earth). Saul was anointed King by the request of the people, even though they were warned it would bring suffering.
There weren't two Kingdoms during the time of Saul. The nation didn't split into Judah and Israel until after Solomon. At that time there were two capitals. Judah's in Jerusalem, and Israel's in Samaria. There were many kings of both kingdoms...

actually Joshuah was after Moses and then several hundred years of Judges.

as for the capital is was where ever the tabernacle was until David moved it to Hebron then Jerusalem.
