I had a friend ask me to come and work out with him. I agreed to it but quickly found out that he runs late every night without and excuse or an apology and then proceeds to put earphones in his ears and listens to his MP3 player so we are unable to communicate verbally.

I'm confused. This feels to me like he's being rude but I don't know if I'm being too touchy. What is the etiquette for working asking someone to workout with you? Is this behavior acceptable?

That depends on how good a friend you are to him. As far as what you've told us, he doesn't seem to care much about how he makes you feel, and knows he can step all over you. Why don't you stop working out with him, without calling to say you're not coming, then explain why ONLY if he calls to ask.
It's one thing to put on headphones to work out- it's another to show up late, no apology, and use headphones.

You could take it to mean that he feels so comfortable with you that he went about his normal routine with you there and didn't feel the need to cater to you. I don't think he owes you an apology exactly- he did ask you to join him to work out, not chat over a cup of coffee. So now you know what his routine is, so join him or not- he obviously won't miss you if you don't come along for the run.
