These are my two favorite places with great pancakes:
EJ's Luncheonette - 73rd & 3rd and Amsterdam & 81st - amazing pancakes, huge and fluffy and a wide selection of toppings
Bubby's - Hudson & North Moore - Great breakfast and brunch - the banana walnut pancackes are incredible!
