You can be relaxed and feeling fine, but as soon as you get up you start to sneeze, nose runs, coughing etc. 'Oh yeah' you think, 'I have a cold, almost forgot about that'.

Because at rest, your body doesn't have to work hard, all your body's energy is put towards fighting off the illness.

When you get up, you're commanding your body to do other activities and the attention is brought away from attacking all the little nasties in your system.
So, subsequently, you start feeling like crap because the illness is getting the upper hand attacking your good cells while you're commanding your body to do other things.
That's it in a nutshell.

I think it is a totally personal thing! Whenever I have a cold (like I do right now) I go exercise to feel better. It sounds really weird, but I can every symptom in the book (coughing, stuffy nose, headache, sneezing like crazy), but when I exercise, ALL the symptoms go away. Then a half hour after I am done exercising, it's like I go back into sick mode. Weird, huh?
