Depends.
If you say it to someone you know to be atheist, it can be taken as an insult. It would be like someone coming up to you and saying, "I'll pray Allah makes you come to your senses". This is especially true if the person singles out the atheist and says it in a condescending way.
If it is said out of habit, like after someone sneezes, I usually ignore it or nod politely.
If it is said genuinely, without the preachy aspect added to it, I'll take it to just mean, "Hope you do well."
