Talk to them. Nobody on the subway actually seems to want to have a conversation, so this should clear that right up!

You should stop looking at the person, otherwise how do you know they are staring at you? Look away, look down, look anywhere but at the person.

Get up and move. It will break their concentration. The person may not realize they are staring.

Stare back hard, or reply "Do you know me"?, smile and nod (letting them know you know they are staring, keep eye contact)...maybe they think they know you, maybe your attractive (or not), maybe they are just in a daze and aren't aware they are staring.
