Your kidneys:

Your kidneys are bean-shaped organs, each about the size of your fist. They are located near the middle of your back, just below the rib cage. The kidneys are sophisticated reprocessing machines. Every day, your kidneys process about 200 quarts of blood to sift out about 2 quarts of waste products and extra water. The waste and extra water become urine, which flows to your bladder through tubes called ureters. Your bladder stores urine until you go to the bathroom and is emptied from your bladder through your urethra.

The actual filtering occurs in tiny units inside your kidneys called nephrons. Every kidney has about a million nephrons. In the nephron, a glomerulus—which is a tiny blood vessel, or capillary—intertwines with a tiny urine-collecting tube called a tubule. A complicated chemical exchange takes place, as waste materials and water leave your blood and enter your urinary system.

Urine is the result of your kidneys filtering water and other chemicals out of your blood. While drinking excess water will cause you to pee, you will produce urine anyway, even if you do not drink enough -- that is, until you body runs out of water, you become dehydrated, and die. There are certain foods that will cause you to make more urine than expected, These are called DIURETICS. Asparagus, celery, and watermelon are three "natural" diuretics. Some people have problems with the caffeine and tannic acid in tea and coffee. Some disease, like diabetes, will cause you to make more urine, too. But I would think that you would have other complaints if you were diabetic. It is also possible that you have an "overactive bladder", which means that it sends the nerve signals before it is full -- therefore, you get up in the middle of the night. Now, most people sleep their soundest in the early morning hours (3-5AM), so you may simply be sleeping through the "second wave", and thus have a really full bladder when you get up. All in all, this doesn't sound too serious, but if it bothers you, you should see a doctor.

Kidneys filter out the byproducts of the body's metabolism, excess vitamins, chemicals, fluids, waste, etc. and the result produces urine. The urine passes out of the kidneys through the ureters and into the bladder. When the bladder senses fullness, you feel it and to the bathroom you go.

Urine is waste fluid filtered out of the blood by the kidneys, sent to the bladder through the ureter, and excreted via the urethra which is located inside the male penis and between the vaginal opening and the clitoris in females.
