GET YOUR DOG ANOTHER JOB IMMEDIATELY!!!
your dog has decided that his job is to herd birds. He can't eye and move them, so to get them to go, he must bark. NOW he has taught himself to do something that you are not wanting him to do... welcome to planet border collie! Do you have a job for the dog? (frisbeee, fetch, sheep, agility, picking up socks, herding a cat?) If your dog has a job, then you still need training help!
These dogs can be tough little buggers once they get started on something!
If you do not have a job for this dog, RUN, do not walk to the nearest trainer WITH BORDER COLLIE experience! and get yourselves on the right track (aka give the dog something to do!) He's bored! He's smart! He has endless energy! Channel it NOW before you all are calling me to re-home him, or you all dump him off at the SPCA and they call me to come get him!
I do border collie rescue and training and this exact situation is how border collies start the process of needing to be re-homed!!
For your sake, the dog's sake, the sake of your neighbor's sanity, please take your dog to a trainer and find a job you all can live with.
If you realize that you do not have the time, cash or energy to deal with this dog, PLEASE call a border collie rescue. We have sites all over the web, DO NOT take the dog to the SPCA! BC's do not do well in that environment and unless pulled by a rescue, will usually decompensate and have to be euthanized!
Good luck, please know we are rooting for you and your pup, but act quickly!!!

Border Collies need to be 'busy' or they get bored, I rescued one about a year ago (new baby, owners didn't want, you know the story) after 30+ years of keeping German Shepherds..... OUCH what a culture shock, he is busy busy busy!!! he used to spend quite a lot of time barking wildly at squirrels in the copse at the back of my garden (he can see them from the garden) I have a personal alarm and each time he started to bark I would press the button and the very loud high pitch (not too prolonged) was enough to stop him in his tracks, Border Collies ears are a lot more sensitive to noise (especially high pitched noises) than other dogs, think of a shepherds whistle! Harvey (my dog) still barks at squirrels but I only have to call him once now and he stops straight away, I also do agility training with him and generally make sure that he doesn't get bored.

Oh man, how annoying are neighbours? First up, dogs bark! As long as its not hour after hour, at night or a distressed bark, then tell them get over it. My parents have a BC and he barks, but only short sharp bursts at the postman (can see through the window), things like that. A quick shout of 'OI!!' tends to make him stop. Finally, BCs need SO much exercise, so try and keep him/her occupied as much as poss and tire them out as much as poss! Good luck, I hope you can work something out - either with your dog or the neighbours!xx

Give the dog something to do... he sounds bored and he is finding his own outlet for having nothing to do.
BCs have to have a job (herding) or active exercise (jogging on lead, agility, flyball etc) to keep them mentally stimulated.
You know BCs tend to go after and herd things that move. (cattle, sheep, ducks, geese, birds, children, joggers, cars and then some.)
Research the breed and you'll find everything you need to know about BCs
Don't let your neighbor learn to dislike your BC. Learn WHY the dog is doing what he is doing.
You will have a constant problem with the people you and your dog have to live next to. You want peace with the neighbors or your dog will eventually loose by laws.

is your dog continuously barking hour after hour? doubt it; if it is occasional bark , that is what dogs do ; some people just have too much time on their hands; tell the neighbor that your dog was trained to bark to keep intruders away from the neighborhood; don't let a neighbor change or intimidate your feelings or actions towards your dog; if it is excessive then just try to desensitize the dog via through training. just tell him to stop. Blow a whistle, distract him when he starts to bark and reward him as soon as he stops. Border collies are such highly intelligent and active dogs that a bored one soon finds ways to amuse himself and those ways are usually not welcome to owners or neighbours.
No doubt you will get the usual answers like put a bark collar on him, give him electric shocks, hit him and the like. You need to address the reason he is barking, not just stop the actual barking itself. Dogs bark, failure to allow them to vocalise at all ever is cruel. You need to be looking at ways to stop your dog getting bored.

Tell your neighbours to piss off!! Its what dogs do they bark at birds... I mean what they want you to do? lock its mouth shut? Or never let it outside the house? I HATE neighbours... i mean i hear mine have sex... early hours of the morning... i dont go and complain about the dam noise... grr what bastards!

shock collar..
I have a schnauser that wont shut the F up..barks at everything that breathes, I put a shock collar on out of desperation..It didnt hurt him, just made him uncomfortable when he barked..(you can adjust the strength of the shock).
His barking is considerately less.. and now I have a neat gag gift!!
