Shoes - preferrably the slip-on loafer type that has no laces. If you wear army style laced boots and get asked to take them off at the security check point - everybody on line behind you is going to be really really pissed off at you.
Also, the shoes are best to be hard-soled. In the event of fire, rubber soles shoes can melt and burn your feet more quickly than hard-soled shoes. The 'talking heads' all recommend slip-on hard sole shoes. Never go on board with sandals or flip-flops.

Wear the bulkiest pair on the plane; I'm guessing the boots. Then your shoes can be in your check-in luggage.
Tempting though it might be, don't do like Britney did and slip the boots off mid-flight and share your 'discomfort' around!

When flying never wear shoes with points, or buckles, because if you have to make an emergency landing, then your shoes could tear the inflatable shoot that helps you slide out of the plane. Also, I have often had to take my shoes off at the airport for security to check, and remember to keep your shoes on during the flight, because your body swells, and if you take your shoes off, your feet swell, and when you put your shoes back on you might get blisters when you walk.

Depends on how easy the boots are to put back on. You must remove them and they are checked at security before boarding plane. Have a good flight!

....yet boots are also shoes. all sorts of boots, eliminating slippers, are shoes (i imagine). yet ok. answering contained in the way i understand this question, it truly is how i equate issues: boots = boots shoes = nicely... heels. pumps. those rather girly, muscle-inducing shoes. so, certain, i positioned on boots more advantageous than i do shoes. yet i also positioned on apartments and shoes more advantageous than i do boots, and larger than i do shoes.

Either way, you are likely to be asked to remove your footwear if you fly in the US.
You don't say where you are going, but if you're concerned for comfort or health it might be worth buying boots if you can see yourself using them in the future.
