run on dirt trails instead of pavement, and wear good running shoes.

Pay attention to your running style. Are you bouncing up and down a lot? Try to focus more on striding (just smooth forward motion) and eliminating as much of that up and down motion as possible.

Also - tell your doc that your knees hurt when you run (and bring your running shoes). They can check your basic bone structures to see if a knee brace would help, or something as simple as special insoles in your shoes.

Wear insoles for shock absorption, and maybe try running in an indoor track. The pavement may be hurting your knees. Or, if you have the time and money, get your feet and runners checked out. You may be wearing the wrong runners for how your feet impact the ground.

Just make sure your heels don't touch the ground.. when you land on your heels you are sending that jarring up to the knees.
