That's a very good question. If you are a Christian who believes that Jesus was devine and son to a virgin, then I would suppose you could just say God made him that way....complete with HIS chromosomes. It's all about faith.

If you aren't a Christian, then I would say to you that it is a possibility that Mary was raped by a Roman soldier or a man in the community. So that would explain his other chromosomes.

There's really no answer, my friend.

As a person without sin, as a figurative lamb wihout spot or blemish, only He was qualified to be sacrifice for the salvation of mankind. The Sin Nature inherent in all of us disqualifies us: we are 'spotted and blemished' As the Sin Nature is inherent in the genes, and the father's genes transmits it from him to his children, it became necessary for the (sinless) Holy Spirit to impregnate Mary; her genes were not an issue. As Sacrifice He had to be sinless, to be loaded down with ours for divine judgment. As Mediator He had to be equal to both God and man. So the Holy Spirit provided the other 23 sinless chromosomes. As we are stuck with the inherent sin factor, we sin. We can't help it: that's why salvation is so easy.. For Him, as God it is not possible to sin; as Man it is possible not to sin. (non posse peccare, posse non peccare)

supposedly it was divine chromosomes from god, or perfect chromosomes like those given to adam, which is similar to what any religious leader would say. Whether or not you believe the immaculate conception story is up to u.
