I stayed with his family for Thanksgiving, and had prepared a thank-you gift to give to his mother. I'm leaving tomorrow at 9am with my boyfriend to go back to college. Should I give it to her tonight (it's already 11:15pm) or tomorrow? She's still awake.

I would give it to her tomorrow right before you leave. That way she'll be thinking fondly of you still when you are gone. She won't have time to appreciate the gift and you if it's given to her right before she goes to bed. But whatever you decide, I'm sure she will appreciate the thought that you've obviously put into this.

I think you should give it to her before you leave in the morning. She'll be better able to appreciate the gift and will reflect on it. Doing so will make you look better.

There should have been two gifts. One when you first arrived and a 2nd bigger one before you leave. If she's up give it to her, otherwise before you leave.

if she's up, give it to her tonight. possibility she'll sleep in tomorrow, and i'm sure she would want enought time to open it in front of you and to thank you without being rushed.
