Since the bubbles going through the water are a chemical reaction, not boiling...I don't think it affects it much one way or the other. I think heat exchange would be negligible.

Not that I've stuck the thermometer in the Alka-Seltzer before. If I have a cold, the thermometer would be in my mouth, not in the glass.

It doesnt. Water affects the temp of the alka selzer.
