I don't know of any free registry repair tools out there. I know that there is a registry cleaner that comes as part of Norton Systemworks, but I honestly don't know how well it works. I used it and it would often find issues that it could repair, but I never saw a performance boost or elimination any problems (Reboots, BSOD, etc).
There are some tools dedicated to repairing just the registry, such as these...

tweaknowregcleaner. it will tell you what is safe to delete. it also has a roll back feature in case you delete something by mistake.
