i had a close call when that car nearly hit me.

It means that the car very nearly killed or injured you.

The expression comes from the language of elections: when two candidates have almost the same number of votes, one of them will call for a recount to make sure that the voting has been carried out correctly. In the same way, the person speaking in your sentence came very close to serious inury or death.

Another way of saying it would have been: "It was a very close shave". That terminology comes from the barber's shop, when the barber is using a dangerous cut-throat razor to shave you.
