Traditional favorites:
Backgammon, Go, Chess, Checkers
Modern Games:
1) Lost Cities -- It is still a card game, but not with a standard deck of cards. Players are explorers who have to make tough decisions as to whether to explore one of five expedition sites. If you decide to explore an area, you lay down cards in that expedition site, but beware -- you can only lay cards down in ascending order, and if your expedition doesn't reach at least 20 points, you will lose points in that expedition. Though the game is very simple, it is a lot of fun for two. Rio Grande Games.
2) Hive -- An abstracted game about bugs. Each player has a group of 11 bugs on hexagonal blocks -- 3 ants, 2 spiders, 3 grasshoppers, 2 beetles and 1 queen. The object of the game is to surround your opponent's queen, on all six sides. Each of the bug types have a specialized form of movement. It's a tense but enjoyable quick game for two.
Check out http://www.hivemania.com/ for a computerized demonstration.
3) Zertz -- an abstract game for two. The board is made up of black and white rings with 3 red rings mixed in. On a players turn, that player moves a ring or a stack he or she "controls" (a player controls a stack by having the topmost ring be of his or her color) The trick to movement is that a single ring moves one space, but a stack moves spaces equal to the number of rings in the stack. The key to the game is that the stacks and the rings on the board have to stay in connection with the red rings -- if you can't show a line of rings that connect back to a red ring, all the rings not connected are removed from the board. The winner is the player who controls the most rings in stacks at the end of the game.
Shorter synopses:
4) Phoenix -- Game of moving/shifting colored pieces to get them into order of a central set of blocks. Fast and fun.
5) Carcassonne: The Castle -- Players are putting down tiles inside a frame, and claiming buildings, roads, and yards for scoring
6) Memoir '44 -- WWII fighting game for two. Not too complex, with a bunch of good and balanced scenarios. Great even if you don't like war/wargames.
These are just a few of my favorite board games for two players. There are hundreds more great games that you have likely never heard of over at http://www.boardgamegeek.com
Just remember -- 500 new board games are made every year that aren't Monopoly, Scrabble, Sorry, or Uno.

Not chess, unless you are well matched!
Similarly but not so extreme for Scrabble.
I'll second the vote for Lost Cities
and add Cathedral (one of the wooden versions: it also makes a great coffee table ornament, so you don't have to put it away)
My two other candidate favourite games for two players are long out of production.
Nova "Ace of Aces": a board game without a board, or pieces, or die rolling. Duelling WW1 fighter planes (think Snoopy and the Red Baron) Get the red "rotary" verson first, then the blue "powerhouse". They turn up on eBay.
Ravensberger Metropolis: a property/building game far, far, removed from Monopoly. It uses no money, or dice, and requires some cooperation as well as competition. It plays very well with two, but is probably best with four.
That's even more rare.

The scene it game is a very entertaining board game (if you don't know what that is, its a game where you put a DVD into your player and answer questions and move your piece accordingly. It would be easier if you read the instructions that comes in the game than listening to me). I also like Trouble, Yahtzee, and checkers. They all are easy and fun! GOOD LUCK!!

My wife's favorite two player game (maybe because she always beats me?) is Lost Cities. It is published by a company called Rio Grande Games. Rio Grande also distributes many other good 2 player games.

We also really enjoy several games by Jax, including Sequence, Sequence Dice, Kazink and Kings in the Corner. All are playable, and play well, with 2 players.

Backgammon for a quicker, simpler game if chess is a bit intense.
