What does "TRANSPORTED TO ANOTHER AGENCY ON THEIR CHARGES" for a former jail inmate mean??

The jail bird goes from one jail to another by transport provided by the jail authorities.

You ahve already answered your question. It means that a former jail Inmate was Transported to another Agency on that Agencies Charges.

Meaning Inmate Bob was in County A's Jail. Then Inmate Bob was transported to County Jail B for charges that Bob commited in County B.

It means that the person has been moved to another facility that handles inmates with similar charges. Believe it or not, they actually "specialize" in certain areas. Especially violent crimes & prisoners that get into trouble & fights are often transferred out to another place where they can serve out their time in an environment that is more suitable to their needs. Like being in lockdown because someone tried to kill you or you tried to kill someone else.

It means just that. The person had warrants for their arrest in some other town or city, and that they have been released from this jail and transfered to the one where they have the other warrants.
