You have to do what's right for the puppy. I'm not real impressed with the vet not having a clue, but then they can only do tests that the owner's can pay for.
Animals are pretty resilient things so if you have enough for another vet office trip, I'd go to another vet first. If that vet also agrees that it's going to be costly, and you don't have the funds, then you know what's the best thing to do. You can't afford it, it wouldn't be right to expect someone else to fund it, and the little guy is probably miserable. He can't make the decision. You have the thinking ability, so unfortunately it falls on you to do the right thing for him.
We have a shelter, and also have to make decisions based on cost and quality of life. We don't have unlimited funds--we beg for every dime we get. Sometimes we get a litter of pups with genetic problems that are obvious early on. We have to decide if the problem is fixable, AND if we have the funds to sponsor the vet care. We would never pass on a defective pup to someone else through adoption, so we have to decide if it's better to keep one with ongoing severe problems or have it put to sleep. One problem pup can cost so much that we could have saved, spayed, neutered and found homes for a dozen healthy pups.
We do have a lot of rejects, but they had mild problems costing a few hundred dollars, such as a leg that had to be amputated. The genetic problems are the ones that cost big bucks, like inverted eyelids (well, okay, I admit it, we paid for that one, she was fixable :-) ).
I wish you the best, whatever you do, but I'd check with one more vet before making that difficult decision. IF the prognosis is poor, you could handle it while you're there, and rest assured you're doing the right thing if you're ending an animal's suffering.

If monetary resources are an issue, then I would seriously think about putting the dog to sleep (unless you can find an adoptee). Chances are this animal will continue to require a high level of vet care. That being said, the expenses for testing are probably just the tip of the iceberg. Without the proper care, how will its quality of life really be?
Lastly, you may also want to check with your local Humane Society and see if they can offer help.
I hope for the best.

Geez, you've got a hard decision to make, i know how you feel cuz it happened to my best friend who slept next to me every night. My cat, Snuggles, was the sweetest thing. She had some sort of disease, so we had to feed her through a tube. Finally we put her to sleep, because we knew she was in so much pain. it was hard at first, and i cried nearly every day. But eventually, i got over it because i realized she was finally cured. If there is no other options, and you are sure about what is making him sick, then you might want to put him to sleep. You're right, it is a humane thing to do, and your puppy won't be in pain anymore. GOOD LUCK with whatever you choose.

Have they tested for distemper? That can cause them to get spacey and have seizures.
