Whole wheat cookies are great. In the beginning, to get used to the taste, you can do half whole wheat flour and half white flour, if you'd like. I also use whole oatmeal flour in my cookies-take whole steel cut oatmeal and put it in the blender. It makes a great substituation for flour (again, you can do a half and half mix) and adds some fiber to the cookies. You can find whole wheat flour in mostly any grocery store.

whole wheat cookies are delicious. If you can find it, try flour made from hard white wheat. It's almost like regular white flour. You can grind your own if you have a wheat grinder.
I make a really good gingerbread cookie with regular whole wheat flour and it's fabulous.
