Regular exercise will cause your muscles to 'tone up'. A tonic contraction is when part of the muscles is continually contracted (like a runner being in the starting blocks). The more muscle tone you have the more calories you will burn to maintain this contraction and so the higher your metabolism will become.

There are other more physiological reasons but this is the main reaction.

Nothing different then say the fact a car with a big engine burns more fuel than a car with a small engine. If you increase your muscle mass by exercising, you get the equivalent of a bigger "engine" and will burn more "fuel"/calories.
