Yes. The non-believers would have been other ethnic groups in the area, such as the Canaanites. Moses was told ahead of time (in Deuteronomy) that when they entered the Promised Land, they should not let certain groups live. And Joshua carried this out after Moses' death.
There was also an event in Moses' life where he instructed the people to go out with a sword and put their own brothers to death.

The main event was after Moses came down from Mt. Sinai with the original tablets and found the camp of Israel dancing around the golden calf made by Aaron. He destroyed the calf, spread the gold dust in the earth and made the children of Israel drink it up. Then he called all who were on the Lord's side to come to him, mostly the Levites responded (his own tribe) and they went through the camp of Israel and killed over 3000 who had bowed down to the idle and in so doing mocked God.

Moses didn't kill anyone, it says that G-d blot then out of his book. Moses didn't say to kill the non-believers. Be careful what you say about this!

Since Moses wrote the first five books, it would probably depend upon when the battle was in relation to which books had been completed by then.
Moses says, in his books, that God spoke to him directly.
