It is a red sun. japan is "the land of the rising sun". It also represents that japan is an island, "circular" (in a Zen way) and complete by itself.

Why do you say "japan tokyo"? There's a lot more to Japan than Tokyo. Anyway, the "hinomaru" (Japanese flag) refers to the rising sun etc. but also ties in with the sun goddess sending her grandson to become the first emperor of Japan.
