You don't know much about evolution. Just as different versions of humans evolved from his family, different versions of animals and organisms evolved. Besides, organisms are found everywhere, on your skin, on the wood of the ark, on the animals, etc. Your skin alone carries dozens of organisms, all beneficial to healthy skin, such as streptococcus. It is beneficial to the skin, but harmful in the blood.

You said organisms, not species. A lot of those 30 million organisms would survive inside of water, and also a lot of the are microbial in nature. Also, some of them have evolved (SHOCKING THAT A CHRISTIAN WOULD USE THE "E" WORD) since the time of Noah. So, in the space of the thousands of years since Noah, it's very possible that many of those 30 million organisms were not around at that time.
As far as the climate controlled pens. I have this feeling that if God wanted species to survive, he made them capable of surviving the year that they were on the ark and arranged it so they could get along. Besides a lot of the animals, such as bugs and birds would not need their own pen, the larger pens would have been used to contain the animals that needed to be coralled.
The rain was for 40 days and nights, but when you figure the amount of time to load the animals, and the amount of time before the land dried up enough for the animals, it was for a lot longer time. So I have this feeling that a God who wanted to preserve life so it could start anew, would also provide a way for those animals to survive for the year.
And a final thought. The two of every kind of animal was for the "unclean" animals. For the "Clean" animals (what God deemed fit for human consumption), there were 7 of those animals taken on board.
Oh, if you think Noah's ark is a fictitious story, there is speculation that the ark is still around. It's broken in two and covered by a glacier most of the time. It just can be seen when the glacier recedes from Mount Ararat.

It is impossible to collect every animal in the world and load them onto a ship. Every biblical story has to be looked at understanding that everything cant be taken literally. Obviously Noah must have lived in an area that was flooded and all the inhabitants were drowned. A tsunami or hurricane can do the same thing. Noah probably just collected the animals that where native to his homeland and that he would need to start his life over and sustain him while on his boat. Its irrational to think that he ran around the world collecting panda bears, mooses. polar bears, tigers, rhinos... We must realize that back in those days the laws of nature were still governing the universe just as they are now. The only difference is the way we percieve those events. Traditional explanations of these events do us a disservice because they turn the world we live in into an episode of Dungeon and Dragons, making us believe we are these lowly little beings who could never attain the spiritual hieghts of the prophets and saints. In reality we have access to the same blessings bestowed on Adam(as), Noah(as), Moses(as), Jesus(as) and Muhammad(sas). All we have to do is try to form a relationship with the Creator.

He didn't. It's a myth meant to convey a religious reality not an historical event.
In addition consider this--a large carnivor needs to eat @25 herbivors/year. So for 2 lions Noah needed 50 zebras for that year on the water. But that's not all. When the boat lands Noah also needs a herd of zebras large enough to support these two lions, that is, a herd of zebras that can afford to lose one member a week and continue to survive and grow as the number of lions survives and grows. Given the fact that zebras only produce at the most two colts a year, the herd needs to be at least 25 times larger than the number of carnivors it supports.
So Noah doesn't need to just feed 2 zebras for a year; he needs to feed 50! Or to broaden it, he needs to have food for 25 times as many herbivors as he has carnivors! That's a lot of hay.
But all of this is irrelevent since what Scripture says, i.e. that Noah took only two of each kind, makes survival on the Ark an impossibility unless one makes up something beyond the Bible--like they were all babies or God put them in suspended animation.

Trying to explain Noah in logical terms is impossible, and of course it is not a true story. There are hundreds of logical arguments that can be made to disprove Noah's Ark... I'll just hit my favorites
How big does a boat have to be to hold every species know to man? How did Noah build it with 2000 yo technology?
How did Noah have the knowledge of every species? Did God give him a master list?
How did all the animals survive without plant material? Plants are alive, why weren't they saved?
Why didn't the natural enemies eat each other on the boat?
What about microbes and ameoba and the like? How would Noak collect those, or even know of their existance?
I think it gets more and more obvious that Noah's Ark is a fable and can never be rationalized. We need to abandon our ancient myths for a belief in our human ability to use logic and reason to understand the world we live in.

The ark would have to have been bigger than the contenental United States to hold every animal on the planet as well as all their food and waste for 40 days and 40 nights.
Plus a lot of animals have specialized diets, or can't survive outside of specific climates. So I guess Noah had the technology to create climate controlled holding pens for some of these animals, yeah?

Dude, the ark is a metaphor for the moon. Noah lassoed the moon and he had Paul Bunyan gently place all of the organisms onto the lunar surface until the flood waters subsided. I am surprised you didn't know that!
Side note: Paul Bunyan actually perished in the flood, but was resurrected to dig out the Mississippi River with his axe.

Noah did no longer, the full tale is designed as a parable, to coach. this is surely borrowed from the Zorosatrian faith that pre-dates the Bible. remember the Bible became written via human beings residing in the Fertile Crescent of the Tigris and Euphrates Rivers, time-honored to flood each year. 40 days and nights of rain might have brought about flooding that would seem to those residing in that area as end of the worldwide disaster. The animals purely moved someplace else and back later. As a proof, it became assumed some guy named Noah carried them via. supply credence to the lesson of religion in God to hold you thru and don't seek for certainty in a made up tale.

Gee, you are admitting that a global flood happened and God told Noah to build and Ark, but then are saying you find it hard to believe that all the animals could fit.
Listen carefully. God is all powerful. He can do amazing things. I am sure that he can cause the animals and people to live in relative peace while on the ark. I would also expect food to be a relative non issue.

God told him to take animals, not organisms...Noah did not take 2 (or 7) of every breed or species of animal, like someone said up there, he took 2 dogs... not 2 german shepherds, 2 poodles, 2 rottweilers etc. It only takes a couple generations of dog to build a new breed, given thousands of years, you can and will have millions of new breeds and species of the same animal.
