It is fine to scruff a cat, IF you know how to do it! If she pitched a fit, you were probably holding her too tightly (pinching her) or holding by muscle rather than scruff. Some cats have very little scruff, so for certain cats, it can be painful. The scruff should pull away from the cat easily... if it doesn't... it's best not to scruff the cat as it's just pulling their skin.

Also, if the cat is too heavy it can cause pain. Adults should be supported from underneath (holding their rump area or stomach) while being scruffed as most simply weigh to much for the neck skin to support them easily. Scruffing is ideal for kittens, but many adult cats don't like it unless they've been scruffed their whole lives. When done properly it should immobilize the cat. But again... some cats are more unwilling subjects than others!

Yes, I worked in a vet clinic and we scruffed cats all the time. If you scruff them properly it keeps them from being able to get away or turn to bite or scratch you. We used this method for trimming cats nails or if we had to draw blood. Scruffing is when you grab the loose skin around their neck to hold them. If your cat seemed bothered by it you may have been holding too tight or she was a big cat whcih can be painful for them.

Although it is nature for mother cats to pick up their kittens like that, I don't like the idea of humans (only vets) doing it. The mother cat knows exactly how and where to pick it up from so as not to hurt it (same goes for vets, obviously). If she did get upset, it would be my advice not to do it again, otherwise she may get scared each time to come to you, and you don't want that. So just pick her up lovingly and soothingly, and stroke her, she will then love to be picked up :)
