Are their any other behaviour probs? Often this type of problem is associated with other things, most often not knowing who is boss.
Many owners of small dogs don't realise the pack significance. Often a dog that poops indoors, or even on beds etc., hasn't been able to work out where it's postion in the pack is. If you have ever watched on TV "It's me or the Dog" you will see that this is very common problem in over indulged dogs who take up a dominant role, largely through lack of leadership.
It is of absolutely no use castigating your dog for this behaviour, it will only make matters worse.
Without knowing the full story, it is rather hard to give you advice, but my suggestion would be to have a squizz at that TV programme, because I am sure you will find your dog can be helped with the advice given there for dogs with similar behaviour troubles

You do not say where the rug that your dog poo`s on is, i would put it right against the door where the dogflap is for a while, and after a little time move it outside the flap, a better idea maybe to feed your dog earlier so he has time to go out and do his toilet before the evening hope this helps you.

There are whole range of reasons why dogs will start inappropriate toiletting. Has he always been well house trained?
Has there been some change in his routine or your relationship with him?
Firstly I would throw the rug out - you will never get the smell out - he now sees it as his toilet. Then you need to restrict his access overnight for a while so that he can not get into that room. You should also continue heaps of positive praise for going outside. If that fails see an animal behaviouralist. You vet should help

He doesn't know he is doing wrong, or he wouldn't do it. That "guilty look" is a response to your behavior, not an admission. Do not yell at him if you didn't catch him in the act. As you now know from personal experience, it does no good.

I am having the same issue with my dog. I have begun to put her in her crate at night. I plan to do this for about two weeks, then give her a chance out of the crate again.

If this is a new behavior for your dog, having him checked by the vet is a good idea. It could be a medical problem.

Try taking him out for a short walk, or buy some puppy pads and put them near the flap

Never rub hise nose in it (What silly person suggested that? Not a doglover, I suspect). Patience and love and encouragement will work best, and NOT CRUELTY!!

dogs do NOT know they have done something wrong. The know you are angry with them and will punish them. He is hiding outside because he is AFRAID of you!!
Feed him in the morning, and make sure he is taken (not put) outside last thing at night say 11pm. That way he will have empty bowels all night.

Dont scold him, he may just be scared or you not being there at night. So maybe move his bed so he can still see and smell you, and reward him when he does it outside - see if you can teach him to do it on command (use the word 'busy') then you can make him go before you go to bed.
