The route from San Jose to La Fortuna isn't that long and so I don't know why you would want to stay overnight. It is completely safe to stay in most San Jose Hotels. Near the airport, Hampton Inn (just like American hotels) or for real culture, Hotel Brilla Sol (wonderful people and very safe). The hotels in the center of town are also generally good and they all have security. Don't worry about it!!!

get taxis at night, be VERY careful around the bus terminal and dont carry anything around e.g: cameras etc.
outside of san jose its safe, but dont leave ANYTHING in ur car!!
if u want to stay somewhere cool in SJ try the Don Carlos!
