Buddha must have known better than such a formula!
He went far beyond our universe to become The Enlighted Buddha. As a matter of fact He was The Light Himself!
That is The Spiritual Light of his time!

I do not think Buddha knew E = Mc^2 formula. I think that what Buddha had was something called Mystical Experience (which is almost by defaut so difficult to explain using words and nearly impossible to explain here unfortunately).
The shortest thing that I can think of to write here is that when Buddha came to know the whole truth, this whole truth or whole show of the world is not to be equated with the summation of every single piece of knowledge that's out there: including E = Mc^2 formula.
Philosophically speaking, E = Mc^2 alone has no significance alone. Let me use the gravitation for an example. In Physics, gravitation is expressed in terms of numbers and equations; but what's really putting a body is NOT numbers, but the real gravity.
In other words, F=mg, for example, is not what's pulling things, but the gravity itself. So back to E = Mc^2 alone is not about Energy, Mass or even Light. It's a formulation, which explains the corresponding reality.
The concept of reality is also a tricky one. Imagine a house build of bricks. E = Mc^2 is just one of the many bricks. The whole reality or the whole show is the whole house: not just a summation of all bricks. At this widest possible level, Buddha probably understood the reality. To rephrase it: just like you do not have to know every piece of your house to know your house, Buddha didn't need to know E = Mc^2 to know the whole reality.

Let me tell you how the Eastern mystics /thinkers look at things.
Long before , when Newton was discovering his Gravity theory, he was looking at the apple falling . He was postulating that due to gravity EVERYTHING should come down by gravitational force and one needs more force to defy gravity and go up, towards the sky.
As Newton was looking at the falling apple, a simple Indian philosopher was commenting that in the process of obseving the falling apple Newton totally missed the "tree".
The tiny seed defied gravity and started to struggle up towards the sky. The tender plant and , then , the tree continue to defy gravity and reach for the sky.!
So is the case with western scientists and the Eastern Gautama Buddha.

The specific equation post dates Buddha by a great deal of time, so at its base, no Buddha could not have known that formula.
And as Buddha was Indian - it wouldn't have been represented precisely in that form regardless. So another No to your question.
On a spiritual level - I suppose it is possible that Buddha might have contemplated a spiritual equivalent.

But, E = Mc^2 is just a perspective. And, it's not necessarily true. Buddha did teach Unified Field Theory however.

Every man and woman under heaven includling buddha knew, know and will know this equation. Only Einstein had time to state it.
So, Budda too know unified field theory as I do.
Kindly note that these are the days of subjects without predicates.

Since the Buddha believed in impermanence and that there are no absolutes, if he knew of Einsteins' theory he wouldn't have believed in it. The speed of light, after all, is an absolute. He might have been cool with turning matter into energy, though. Good question.

Perhaps a little more than that !... He has talked about "Atkalpa" sub-atomic particles which appear and disappear 1 followed by 21 zeros number of times in this existence (the Nobel prize winning "bubble chamber" experiment), in the recorded ancient "pali" language script, about 2500 B.C.!
