It is very hard to get scratches out of glass, but it can be done. These links explain the process fairly well:

If it's in the glass and I'm guessing it is, forget it. The expense doesn't warrant it. Changing the glass if it bothers you is the best way but, the dogs will do this again. Get a barrier from Wal-Mart or Home Depot for this, they sell for $29.00 plus change. They screw on to the bottom of the door frame. I've seen some glass so bad you couldn't see through it, and home owners want you to work miracles for free.

You could get a scratch kit at an auto parts store.

could it be plexiglas? if so, replace. Glass isn't easy to scratch and if you have eliminated the problem of the dog scratching it, consider replacing the "glass" also.

Check with a glass company. They should have a glass polisher that they recommend.
