Im an old school StarWars fan that really enjoyed episodes 1-3, as well as the "special editions" of episodes 4-6; but Ive never figured out why the clones have the same voice in episodes 2 and 3 but the "Stormtroopers" of later StarWars films all have different voices or at least a voice differing from Jengo Fett. With so many other loose ends tied up for the sake of continuity, why would they not have had Jengo Fetts voice dubbed over the original soundtracks for Storm Troopers?

Because there is a 19 year gap in between episodes 3 and 4. And in that time the Empire got more stronger, and people actually joined up with the empire. So after 19 years the empire was not made up of clones anymore, it had a variety of human races in its ranks, and some of them were Storm Troopers. So that is the reason for the different voices.

because unlike he wants you to believe, the stormtroopers werent intended to be clones of jango fett when lucas made the original star wars... he made up a bunch of crap later and pawned it off as his original vision...
or, maybe the current stormtroopers arent the clones... they would be getting pretty old by then (might explain their bad aims though)
better question would be, why doesnt boba fett have jango fett's voice?

After an entire generation, the Empire's gotten powerful enough to recruit people from all over the galaxy. Its need for clones isn't as high as it used to be.
