It is said it could be about Petty's divorce from his wife Jane, which happened about a year before the song was recorded or that "Last Dance With Mary Jane" is actually referring to marijuana. So farewell love song, or farewell weed, or both.

I actually think it symbolizes more toward his ex wife, myself.

Listening to the words I think its his way of praising the use of weed also called "Mary Jane". Not exactly the deepest subject matter , oh well.
