During intercourse, the penis may be thrust to, but not beyond, the cervix (which is were the tissue is taken from during a PAP smear).
The length of the penis may not extend to the cervix.
The weight of the participants may not allow for the entire penis to enter the vagina.
Even if the penis is exceptionally long, it will not pass through the cervix, though it will press into or push the cervix.
If you enter your vagina with your finger you most likely can feel the cervix.

It depends on the length of the penis and how your vagina is shaped. Sometimes, a penis can be too big to fit in a vagina length and width wise. Sometimes, it may barely go in. It really just depends.
Getting a pap test . . . I'm pretty sure they go all the way in to touch your cervix which is as far as you can go (boy, I hope I'm not saying this wrong). And I do believe some sexual partners experience penetration that deep. I know I have. I don't like it though. Bleh.
EDIT: In response to your additional comments, sex, the first few times, can hurt, but again, it depends on how your vagina matches up with your partner's penis. Some guys who have long penises can actually cause a woman pain because it is too long. Some guys who have thick penises can hurt because of that too.
A doctor or gyno who is good at what he or she does can do it without causing great discomfort. It's not so much that it hurts as it is just really uncomfortable. Sometimes it hurts, but it depends on your body and how the doctor handles it.

It all depends on the size of the penis and depth of the vagina. As for comparing it to a pap smear...well, I'd have to say that your doc may go a tad deeper with that swab than your boyfriend would venture.

the vagina "hole" only extends so far it is about 6 1/2-7 1/2 inches long depending on you.. and a penis can go in till it hits that "ending wall" in relation to a swab in a pap test it cant really measure up to that because a pap test they are swabbing the vaginal wall

they swab the cervix... the very top of the vagina. If you are having a pap test, do not douche, and refrain from sex for at least 2 days prior.

it depends on how big his penis is. if its small it wont go very deep. if his penis is 5inches then it will go 5 inches into your vagina. i think the swab goes in deeper to the entry of your cervix

I dont think there is any coorelation between a positive pap test and depth of penetration. I think a positive pap test maybe due to hormonal imbalance and your DNA mix.
