How did the plane that took off from Nigeria end up on the Lost island? (towards the end of Season 2).?

The island "brought" the plane there. No explanation has ever been given (although I believe that it's just a figment of the survivors imagination created by the island for purposes that we yet, do not know).

by flying west from Nigeria to where ever it was going and, then attempting to go over the island, only to crash from similar problems that Hit 815, Desmond's Yacht, the Black Rock, and all other vehicles that delivered people to the island
