Often (except on OK Computer) the best song on a Radiohead Album (or at least one of the top three) is the last track (Street Spirit, Motion Picture Soundtrack, Life in a Glass House).

My vote for best Radiohead song is Wolf At the Door, last track on Hail To The Thief.

The menace in the verses open up into just a gorgeous set of harmonies in the chorus, and the longing in the trailing off line at the end "So I'm just gonna. . . " ends the album on such an unresolved plea. They do paranoid and bleak, but when they want to, they create these little moments as beautiful as anything the Beach Boys or the Beatles could do. (Same in How To Disappear Completely)

Other Radiohead Bests:

Best Guitar Solo: Just (You Do It To Yourself)
Best Groove/Bassline: The National Anthem
Best Guitar Riff: Myxomatosis
Most Heartbreaking: How To Disappear Completely
Most Ambitious: Paranoid Android
Most Frantic: Idioteque
Biggest Emotional Arc: Exit Music For a Film
Most Despairing: No Surprises
Purest Rage: 2+2=5
Best Love Song: Thinking About You
Best Sad Love Song: True Love Waits
Best rendition of/tribute to a Radiohead song: Enigmatic's recording of Motion Picture Soundrack, from their album, "The String Quartet Tribute to Radiohead". Gorgeous. Just gorgeous.

Karma Police, or No Surprises.
I know they're both on the same album, but I listened to it (twice)on Friday for the first time in ages, and just think it's genius.
In fact, it's hard to single out any one track from it, but those are the ones I choose, and at a push, I'd go for No Surprises.
What's your favourite?
